There is an option for the amoutn of RAM used by Nepomuk under:
System Settings -> Advanced tab -> Desktop Search -> Advanced Settings tab
As for CPU, no such luck but I guess you could nice the process?
It does seem to only index when the computer's idle.
It's worth noting that since I installed 4.4.1 I have seen no issues with
either RAM or CPU usage.
