You can use rsync with -u which will update only the destination directory.
You can also use Unison.Read the article below.

I have considered both, but I am looking for a solution that integrates better with Nautilus.
Come to think of it, there is a nautilus project that adds little apps under the right mouse button. Maybe you could hack together an rsync script and activate it in the directory you are in. Don't remember the name so I don't have an url.
