It may be as simple as 'init 3; init 5' -- applications only read
nsswitch.conf once, so if you enabled LDAP after gdm started, it won't
re-read the configuration file.
Fortunatly it didn't do it. I have been able to track it down to a
problem in /etc/X11/xdm/Xsession.
This is the error I get:

When I login from the console I have access to these files, which is
kind of strange.
In /etc/sysconfig/desktop
DESKTOP=GNOME (I have tried with DESKTOP="GNOME")
The "funny" thing is that I had the same problem some years back, but I
cannot remember what the solution was...
I will have to take Xsession apart to see why it actually fails.
