Did my eyes deceive me, or do the packages now get separated and put in their respected dir of their first letter, and not located in one dir now? Did the tree change or is this an error?

This did happen and it is not an error. It was an intentional change since many web browsers and web servers do not cope well with 17K entries in a single directory.
