The file exists in libavformat-free-devel in F36 with the latest build (/usr/include/ffmpeg/libavformat/avformat.h).
The ffmpeg include directory you set at build time is wrong. It should be /usr/include/ffmpeg. Then the files will be detected properly.
CMake reports in the build log that it couldn't find them, but doesn't abort because of it.
It also seems to fail to find libavdevice, which means you need libavdevice-free-devel too.

That's why splitting ffmpeg into multiple subpackages was a very bad idea.
It is entirely possible to not need all of it, but I have updated the ffmpeg-free-devel metapackage to also pull in libavdevice-free-devel.

If I get some time, I'll look into sending a patch to them to fix the ffmpeg detection code. No promises anytime soon, though. :(

Please remind that you have now a larger issue that is about testing that blender might assume the availability of certain internals codec that are not available in fedora's ffmpeg-free (specially thoses provided in the blender scripts/presets/ffmpeg). (specially some very dedicated H264 option might not be available with openh264 implementation)
That might need to be gracefully handled in the blender code.
I wish a guideline about using this disabled ffmpeg build in other apps to be made...
