FSDB is a package of commands for manipulating flat-ASCII databases from
shell scripts. FSDB is useful to process medium amounts of data (with
very little data you'd do it by hand, with megabytes you might want a
real database). FSDB is very good at doing things like:
- extracting measurements from experimental output
- re-examining data to address different hypotheses
- joining data from different experiments
- eliminating/detecting outliers
- computing statistics on data (mean, confidence intervals,
correlations, histograms)
- reformatting data for graphing programs
Rather than hand-code scripts to do each special case, FSDB provides
higher-level functions than one gets with raw perl or shell scripts.
(Some features: control uses names instead of column numbers,
it is self-documenting, and is robust with good error and memory handling.)

The ScaLAPACK (or Scalable LAPACK) library includes a subset
of LAPACK routines redesigned for distributed memory MIMD
parallel computers. It is currently written in a
Single-Program-Multiple-Data style using explicit message
passing for inter-processor communication. It assumes
matrices are laid out in a two-dimensional block cyclic
decomposition.
ScaLAPACK is designed for heterogeneous computing and is
portable on any computer that supports MPI or PVM.
Like LAPACK, the ScaLAPACK routines are based on
block-partitioned algorithms in order to minimize the frequency
of data movement between different levels of the memory hierarchy.
(For such machines, the memory hierarchy includes the off-processor
memory of other processors, in addition to the hierarchy of registers,
cache, and local memory on each processor.) The fundamental building
blocks of the ScaLAPACK library are distributed memory versions (PBLAS)
of the Level 1, 2 and 3 BLAS, and a set of Basic Linear Algebra
Communication Subprograms (BLACS) for communication tasks that arise
frequently in parallel linear algebra computations. In the ScaLAPACK
routines, all inter-processor communication occurs within the PBLAS and the
BLACS. One of the design goals of ScaLAPACK was to have the ScaLAPACK
routines resemble their LAPACK equivalents as much as possible.

R-qtl is an extensible, interactive environment for mapping
quantitative trait loci (QTLs) in experimental crosses. Our goal is to
make complex QTL mapping methods widely accessible and allow users to
focus on modeling rather than computing.
A key component of computational methods for QTL mapping is the hidden
Markov model (HMM) technology for dealing with missing genotype
data. We have implemented the main HMM algorithms, with allowance for
the presence of genotyping errors, for backcrosses, intercrosses, and
phase-known four-way crosses.
The current version of R-qtl includes facilities for estimating
genetic maps, identifying genotyping errors, and performing single-QTL
genome scans and two-QTL, two-dimensional genome scans, by interval
mapping (with the EM algorithm), Haley-Knott regression, and multiple
imputation. All of this may be done in the presence of covariates
(such as sex, age or treatment). One may also fit higher-order QTL
models by multiple imputation and Haley-Knott regression.
