There are post-upgrade tasks that should be performed to keep the system tidy. See <https://docs.fedoraproject.org/en-US/quick-docs/upgrading-fedora-offline/#sect-optional-post-upgrade-tasks>.

In particular, are you taking the maintainer's version of config files during `rpmconf -a`? Or are you keeping old versions?
