If the documentation builds fine, the I think we can simply skip the
warnings. If the flags that doxygen complains about could be removed
from the doxy file without affecting the documentation output we care
about, then we could remove the individual options.
Frankly I don't think that e.g. generating the doxyfile based on doxygen
version is worth the work unless there is a user-visible difference in
the generated output.
