You need to make a package that provides that link/file.
In the official fedora spins the desktop-backgrounds-compat package
does. You would need to make your own version of that and include it in
your remix.

02. How to replace Fedora logo with Hanthana logo.
You will want to have a package you make
provide /usr/share//pixmaps/xfce4_xicon1.png which is what the menu is
looking for.
03. Can we use desktop effects by default on XFCE? if not how?
That would require a patch to xfwm4.
