Sounds like the tray icon isn't being properly embedded in the system tray.
If you have icons set to auto-hide (you have an arrow in the system tray
allowing you to expand it) try clicking that to see if it re-embeds the
icon.

Disabling the tray icon solves the problem.
Against which component should I report it? KDE or VLC?
