I think having all files under site_tests with group ownership set to 'autotest' shouldn't be a problem (see http://fedoraproject.org/wiki/Packaging/Guidelines#File_and_Directory_Owners...). I'll research this when packaging autoqa-0.4.4. Of course, patches welcome!

In the context of the Fedora packaging guidelines, I think it will be problematic to have the site_tests writable by autotest. We may need to reconsider whatever needs write access to this directory.

I failed to provide much background info when filing this ticket and I'm drawing a blank as to why this change is required. I need to understand better how config files are passed from autotest host to autotest client now.
I suspect I'll build a pre-0.4.4 autoqa package from 'master' and see what fails with regards to running our current watchers and tests.

Currently, any time a new test is scheduled, all the files from /etc/autoqa/ are copied into ~autotest/client/site_tests/<test>/ and then tarred and sent to the client. This is accomplished by our autotest hack of tar_package() method (in lib/autotest/site_packages.py).
Because this action is performed as autotest user, the site_tests/ and site_tests/<test>/ directories must be autotest user or group writable.
If we fail to adjust permissions, the job will be scheduled but will fail. ("can't transfer tarball to client")

Thanks to jlaska's patch 6a51e2cf60fb8ee0d5e550141f86a78d52e24260 we don't need to solve this problem any more. We no longer copy config files to tests directory.
