We need some more information on the upgrade you performed. Was it just a directory server upgrade, or was it an OS upgrade? What OS were and/or are you using? Did you move from 32-bit to 64-bit?

Rather than doing a complete LDIF import on the fresh directory, you might be better served by going to your existing MMR server and removing the sync agreement. Once you bring your fresh server up, create a new sync agreement between your "Active" and
"New" MMR server. This will bring all your data in place.

Is the LDIF you are importing is just the directory branch. You might cause some unintended problems if you try to LDIF import your config branch. I would suggest handling the config branch separately. Take just the config branch from your old serrver, export the config from your new server and do a diff on the two. Then manually modify bite size chunks of the config branch to restore your previous settings.
